Dear GREAT team,
The previous mouse annotation you provided in Mm9.great2.0.genes.txt no longer seems accurate, or at least comprehensive, for the genes returned in version 3 queries (mm9 build).
I return numerous genes in the output with no match in the above table, but that are associated with Entrez gene ID’s at NCBI.

Can you provide me and the community an updated table for the mouse?
It would be even sweeter if you provided, where possible, the unique corresponding Entrez gene ID or an Ensembl equivalent. Or at least the table join instructions you have used to “unique-ify” your annotation system.

We have updated the GREAT documentation, and you can now find the set of genes that GREAT 3.0 uses (and the corresponding Ensembl ID) here: http://bejerano.stanford.edu/help/display/GREAT/Genes
